Seriously, those comics tie up and expand on so many story lines and relationships! How Trinity went from being a centuries-spanning knights-templar shadow organization to one man seeming to run the whole show to save a hidden/lost mayan civizlation? Explained in the comics: there were a ton of higher ups asides from the big bad of Shadow, but Lara and her pals spent many issues hunting down and killing all of them, leaving Dominquez as the next-in-line and he ran pell-mell shifting Trinity to what we see in Rise. Again, not the best explination, but one.
