8 Carlotta Moro's Letter To Dante (Assassin's Creed 2)
Dante is the most sympathetic antagonist in Assassin's Creed history. After all, he only serves the evil Templars in AC2 because of the brain damage he received at the hands of Marco Barbarigo's henchmen. Barbarigo orchestrated the attack before the events of the game because he wanted to be with Dante's wife, Carlotta.
The plan worked as Barbarigo manipulated Dante into annulling his marriage and got with Carlotta instead. In AC2, Ezio kills Dante and finds a letter on his body. It's from Carlotta, who clearly still loves her ex-husband. In the letter, she reveals her desire to restore Dante's memory of her and rekindle their romance. Of course, as Ezio kills Dante, Carlotta's dreams don't come true.

Before that, Edward attempts a daring prison escape. He breaks free from his own cage and goes to save Mary. Unfortunately, she's already nearly dead when he gets there. Throughout Black Flag, Edward Kenway loses most of his closest allies. He has to kill a few of them while the rest die at other people's hands. They all remain in Edward's head and heart, though. This is clear at the end of the game when he sees them one more time.
During Anne Bonny's beautiful rendition of Parting Glass, Edward envisions all his lost friends sitting together and having a drink. Stede Bonnet, Benjamin Hornigold, Charles Vane, Mary Reed (aka James Kidd), Edward Thatch (aka Blackbeard), and Jack Rackham are the ones who make it into the scene. Edward had a contentious relationship with several of them, but it's clear they still meant a lot to him.

3 Altair Dies Alone (Assassin's Creed: Revelations)
While Revelations is mostly about Ezio's story, it also depicts Altair's final days. In the last of his scenes, he says goodbye to his son before walking into the vault under Masyaf and closing the door behind him.
He then extinguishes many of the torches in the vault while remembering some important conversations he had in his life. Following that, he puts the Apple of Eden away in a secret place before finally sitting down to rest for the final time.
